I think it can still be related to fast growth, even if it seemed to happen gradually. I got them as a young teen and I was not overweight at all. I think it was just the fast growth rate during puberty.
It is because their bones grow first, so the muscles are too short for a while until they catch up. If she keeps working on her flexibility she will get her splits back but then might lose them again with the next growth spurt and so on. Totally normal.

Don't try to remove other stones. I've fixed lots of leos by buying replacement stones and gluing them on with gem-tac glue (it seems just like PVA glue to me). I haven't tried the iron-on hot-fix stones but they sound good.
